I have read that the new V2V can convert physical machines.

If this is true, can it convert a Windows 2000 server ?

We need to covert these over to VMware VMs and have tried VMware converter, but the latest version as well as a 5.0 converter failed with an error.

No, StarWind V2V Converter does not support Windows Server 2000 P2V conversion.
